The Templates that Nicepage creates are actually a bit different than what you might normally think of if you used something in the past like Artisteer or Themler - which have consistent module positions. When using Nicepage to create templates for Joomla, the template is really only a header and a footer. Then if you want a side bar, that's controlled under the Blog and Post templates.
So when you import the content from Nicepage into Joomla, it actually creates a new default "home" page ARTICLE and Menus to that article. As Hella said, the position in the Header that Nicepage creates is called hmenu (for horizontal menu). But the menus can be a real pain especially if you already have your menus designed. I asked for the option to not import the menus because I usually already have them developed and asked for the enhancement here. I end up deleting the Nicepage menus and adding my own menu modules to the hmenu position. After importing the menus, they are set as default and you have to change the default to your own menu before you can delete them.
So if you are trying to design a template with a style similar to standard Protostar template - with a consistent side bar and no horizontal menu, you have to rethink it a bit. You first have to design a homepage with a module position and give it a position name. Then you also have to add the sidebar options on the post and blog templates. You may not even use the hmenu position. So the menus that Nicepage creates might really be screwing you up.
Nicepage might be better thought of as an Article generator in the Joomla world. Its pretty cool. But Nicepage sometimes tries to do too much I think.
