I have a site that is already online and uses the Joomla pluigin. It has the standard menu currently. Can I via the Joomla pluging change it to mega menu without issues. I know it was in beta, just not sure if it is stable enough to change since it is already published online and is running the latest versiion if the plugin. Anything I need to know before making changes?

Yes, you can try to do that, we also suggest changing the theme to the theme exported from the latest desktop application. Anyway if you are afraid of harming your site design please make a backup before changing the settings.
