How do I change the desktop icon when you click save to homepage on a phone?
I have uploaded a favicon but it only saves a small pic of website and not the selected icon.

I assume that this is an icon of the document type so that is the icon that is shown on your screen. Nicepage does not have any special option to control this icon.
