I would do this if I'm understanding correctly.
Click your header to select it.
1. Uncheck Header over block.
2. Choose the header background you want using the BOTTOM Background selector below the Margin options in the right panel. This will be the color that comes in after you start scrolling. You can't control the transparency, although it's been requested.
3. Check the Header over Block box, and select No Background using the TOP Background selector to keep it transparent before you scroll.
