You don't need to include the project, just the theme and pages (if you've created any - you don't need to create any pages in desktop, but create them entirely in WordPress/Joomla using the plugin/extension) you've created in Nicepage desktop.
I've not used it, but the option to include the project says:
Include Nicepage Project
You can import Project file back to Nicepage later. This will double theme size
It just provides a copy of the project as a zip within the exported zip file. If you install the theme and pages on a site and make some changes using the WordPress or Joomla extension, the project is not updated with any of these changes. So I think it's just a way of keeping a copy of the project that could be later used as an import back into Nicepage desktop if needed - perhaps a convenient way of providing a full deliverable to a customer?
