How can I troubleshoot this?
I understand that for now I need to use the desktop app and export the theme only without content not to break anything on the production website? :)

You can try to export and import the template, and then on the created pages reselect the template in the page details screen.
Please back-up before making any changes!

This actually hides or shows the header, that's correct. But still I cannot seem to edit the header and footer on the site.

Did you reinstall content after the 1.23 update, as mentioned in the 1.23 release notes? Unfortunately, without re-importing, the content Header and Footer editing option in the plugin is not available.
Please note that this option allows editing Header and Footer in the plugin. It does not affect the theme. If you need to make changes to the theme, please use the Nicepage Desktop application.
