As a possible quick workaround, try importing the existing project you created to create another new project and see if you can now export it for Joomla.

If using Windows, you may also want to run the 'checkdisk' utility available from the drives property dialog.

We have a solution.
We create a new project and copy paste all content (without Header and Footer) and now, it works.
We use a NAS for our projects, its all fine with our disks. All new and older projects works fine too.
