Header is an element of the theme. Nicepage Plugin for CMS does not support theme editing. Therefore any changes to the theme can be done via Nicepage Desktop application only. Once you make desired changes, you can export only the theme and install it on your CMS. This will not affect Nicepage pages created and edited using Nicepage plugin.

Open the theme in the desktop application, change the header and footer, press Export and choose the Theme option only, then import it to your Joomla site and activate this new template. That will apply the new header and footer to your pages.
